Once I got flagged by someone in chess960 and he reply with "sorry"
My question is why? I don't like that...

I don't see anything wrong with it...
Roughly like a tennis player saying 'sorry' when his shot hits the net and falls in bound... Treat it as background noise... It has no meaning.

I'm no psychologist, but I'll attempt to explain this.
Sometimes, when people achieve a good result, they might feel like they did not deserve it or got lucky. For some people, winning via flag is one such scenario, especially if they might have been completely lost positionally. Your opponent may have apologized to you because they felt bad about beating you in this way.
You even see such behavior at the highest levels. In the last round of the 2024 Candidates Tournament, Nepo narrowly escaped a lost position against Caruana after Caruana failed to find the winning sequence. Had Caruana won that game, he would have caught up with Gukesh and could have become a World Championship Challenger for the second time.
When the two finally agreed to the draw, Nepo said "Sorry" to Fabi as they shook hands. He clearly felt very bad for Caruana, who could have caught Gukesh if not for him.
